I've merged a user which was then promptly banned with reason "Account merge in progress".

He's not being unbanned automatically, is that right?

I merged a user in XF and he was banned automatically on my TS with description "Account merge in progress". Maybe this is a default feature of XF that it bans the user during the progress?

Core XF doesn't do that. Could just be an add-on conflict.
